File flow software

Hi,

Does anyone know of software that allows for the flow of files
through a system whereby at each stage files are taken out
of the flow, manipulated in some way and then put back into
the flow?

Do you mean like using the stream editor on a series of files ?

Look at the package sed. This can be used within a shell script.
